Tried reinstalling FlashFXP RC 2, and within 20 seconds my download hung again. My 1.4.3 still works (after 3 hours of 100mbit downloading).

Smart File handling disabled/enabled doesn't effect...

After you reconnect to the server are they still on the bottom ? Do you have file sorting by date ? Try changing that.
